what is a repository key in mobius ??

With Mobius each install has a license key that provides access to specific repositories and features and functions. 

Usually your account executive will provide this to the Mobius administrator.

Thank you for the clarification.

From an architectural perspective, does Mobius support encryption at rest for repository storage (such as DAF files), and is this enabled by configuration? in point of  security aspect.

ContentEdge (Mobius) does support AES 256-bit Encryption, both in flight and at rest.
Custom configurations can be set, and I would advise employing our services teams and technical support teams to get the most of your deployment.

And also From an architectural perspective, when AES-256 encryption at rest is enabled in Mobius, is the encryption applied at the repository level (impacting DAF files directly), or is it typically handled at the underlying storage layer?

Great question!! 
ContentEdge (Mobius) encrypts the content files themselves (DAF), it doesn't solely rely on just the storage media to be able to claim “encryption at rest”.
