I am hoping to create a .Net Web Service that has an instance of ACU WRUN32 running in the background as part of the service, allowing me to execute cobol programs and procedures. Is this a possibility? And if so, could someone point me in the right direction on when needs to take place.

You should be able to call AcuGT Automation server as a COM service from your .net wrapper. I believe we might have some documents on this in tech support, suggest you contact them.
