Following Iain's question: Are you by any chance exporting from a development staging environment and importing to a (non-empty) test environment, or similar situation? The non-empty model that you are importing into is key here.

We always remove the model before importing it. The import module is more like a merge module, it doesn't cleanup removed variables and so one And this applies also for forms, services,...

Are the most recent changes additions (new fields/entities) or removals (deleted fields/entities)?
